Best Period Trackers for Irregular Cycles: Which Handle a 60-Day Gap

The short answer

Most trackers predict your next period by averaging recent cycles, a method that fails once a cycle passes 60 days. Clue’s Irregular Cycles mode and Fertility Friend’s temperature-based charting are both built to handle that gap. Natural Cycles handles it by flagging more fertile days, not fewer — read that as caution, not a bug.

Why does a 60-day gap break most period trackers?

Because the underlying maths only works within a narrow range. A calendar-based tracker predicts your next period by averaging your last several cycles, and that average is only informative if the cycles it is drawn from cluster fairly close together. In a study of 2,111 community women and 506 hospital-referred patients with PCOS in Beijing, the most common cycle length was 35–60 days in the community group and over 60 days in the hospital group — patients whose cycles run that long are not an edge case in PCOS, they are close to typical among people who end up in a specialist’s office. Averaging a 40-day cycle with a 90-day cycle does not produce a useful midpoint; it produces a number that describes neither.

This page tests five widely used trackers specifically against that gap: what each one’s method actually does once a cycle runs past what it was tuned for, and — because this data is unusually sensitive — what each has done with the data you hand it.

Three ways an app can predict your next period

Every tracker on the market uses one of three underlying methods, and the method matters more than the brand:

  • Calendar average — predicts a date from the mean and variance of your recent logged cycles. Cheap to build, and the method most general-purpose trackers default to. Breaks down as cycle length variability increases, because it is forecasting from a pattern that is not actually patterned.
  • Adaptive or rolling-window prediction — widens its own forecast window as your logged history shows more variation, rather than tightening toward a fixed number. Clue’s Irregular Cycles mode and Natural Cycles’ algorithm both work this way, though they act on the widened uncertainty differently, as below.
  • Physiological confirmation — uses a daily signal (temperature, cervical fluid, or a hormone strip) to identify that ovulation has already happened, instead of guessing a date in advance. Fertility Friend and, with caveats, Premom fall here.

Clue: widens the window instead of guessing a date

Clue’s Irregular Cycles feature is the most directly relevant single feature on this page. Rather than forcing your data toward a ~28-day model, it widens its own prediction range in response to logged variability — the correct response to a genuinely inconsistent cycle. Clue does not measure temperature or read a hormone strip itself, so it describes your calendar pattern; it does not confirm what your ovaries actually did. Clue is made by BioWink GmbH in Berlin, stores data on EU servers, and its privacy policy states health data is “never shared with or sold to advertisers.”

Natural Cycles: more caution, not more certainty

Natural Cycles uses a daily temperature reading and an FDA-cleared algorithm rather than a calendar guess, and it is explicit that an irregular cycle makes it more cautious, not less: it widens the fertile window and produces more days flagged for backup contraception. That is a sensible response to real uncertainty, but it is a poor fit if what you actually want is a shorter, more confident “safe” window — the algorithm will not manufacture certainty that is not there. Natural Cycles’ own consumer content already refers to polyendocrine metabolic ovarian syndrome (PMOS), the name PCOS was given in a 2026 global consensus published in The Lancet. This article uses PCOS throughout because that is still what most readers search; the underlying condition and criteria did not change.

Fertility Friend: stops guessing and waits for proof

Fertility Friend does not predict a date at all once your history shows real variability — it tracks daily temperature and cervical fluid and tells you, after the fact, that ovulation has already happened. Its own PCOS charting guidance says cycles are “often long” and temperatures “may be rocky,” which is a more honest description than a calendar app forcing a number onto that pattern. The cost is effort: a temperature reading, at a consistent time, every day, for as long as the cycle runs — which for a 60-plus day cycle is a real commitment, not a five-second glance.

Premom: the strip is the limit, not the app

Premom’s AI strip-reader is a genuine convenience, but a long cycle multiplies its weak point rather than fixing it. Standard urine LH tests read positive above roughly 25–30 mIU/mL, a threshold built around a sharp rise from a low baseline. In a study of 119 women with PCOS, an LH:FSH ratio above 2 — a marker of elevated baseline LH — was found in 45.4% of them. For that group, a longer cycle means more days of testing against a baseline already close to the strip’s threshold, which raises the odds of a positive-looking read on a day nothing surged. Pairing strip results with a second sign — temperature or cervical fluid — is the only fix, and it is not one the app can do for you.

Flo: the same drift, just for longer

Flo keeps producing a predicted date every cycle regardless of how far off its last few predictions were, because that is what a calendar-average model does — it shifts the forecast forward rather than admitting the forecast is unreliable at this length. It remains the most complete general-symptom log of the five, which is a real advantage if period-date prediction is not the feature you actually need from it.

The privacy question is not optional here

Cycle-length and fertility-timing data is unusually revealing — it can indicate a pregnancy, a miscarriage, or an attempt to conceive or avoid conceiving, months before any of those become visible any other way. A 2020 review found that the terms of service and privacy policies of menstruation-tracking apps are often written well above the reading level of a typical user, and separate research published after the 2022 overturning of Roe v. Wade found that many women reported becoming less comfortable using these apps once they considered how that data could be accessed or used against them, particularly in US states with restrictive reproductive-health laws.

Two settlements are directly relevant to the apps above. The FTC’s 2021 order against Flo Health found the company shared health data with Facebook and Google despite promising not to; Flo’s Anonymous Mode, added after the Roe decision, requires a paid subscription and still stores your entries on Flo’s servers — it removes your name and identifiers from the data, not the data itself from the cloud. Separately, Premom’s developer, Easy Healthcare, settled with the FTC in May 2023 over sharing users’ health data with Google, an ad-analytics firm, and two China-based companies without proper consent, and was banned from sharing personal health data for advertising going forward.

Before you download any tracker, check four things in its current privacy policy rather than taking a store listing’s word for it: whether it names the third parties it shares data with, whether you can permanently delete your account and the data attached to it, whether any data is processed outside your own country, and what it says about responding to a law-enforcement or legal request for your data. Clue’s EU-based, GDPR-governed model and its explicit no-ad-sale statement is the clearest example on this page of a policy answering those questions directly.

Which tracker actually fits your situation

If you want passive, private prediction and nothing else, Clue’s Irregular Cycles mode is the better-matched tool of the five. If you are actively tracking ovulation to conceive with a genuinely unpredictable cycle, pair Fertility Friend or Natural Cycles with a thermometer rather than relying on a calendar guess alone. If you already use OPK strips, keep Premom for convenience but confirm any positive with a second sign before acting on it. If you want non-hormonal contraception and can commit to a daily temperature reading, Natural Cycles is built for that — just expect more “use protection” days on an irregular cycle, not fewer.

Who none of these apps are right for

If your periods have stopped for 90 days or longer, no app can predict an event that is not occurring, and a longer tracking history will not change that. That is a reason to see a clinician, not a reason to try a sixth app. And if you are trying to conceive and have logged 6–12 months without a confirmed ovulation, a tracker’s output is a starting point for that conversation, not a substitute for it — bloodwork and, where relevant, monitored cycles will tell a clinician more than any app’s chart.

    There isn't one best app for every case. Clue's Irregular Cycles mode suits passive, calendar-based tracking; Fertility Friend or Natural Cycles suit anyone who needs an actual ovulation confirmation rather than a predicted date, because both use a physiological signal instead of an average.
  • Can a cycle tracker actually predict ovulation with PCOS?

    A calendar-only tracker cannot reliably predict ovulation in PCOS, because it is forecasting from an average that a genuinely irregular cycle does not have. Temperature-based or chart-based apps confirm ovulation after it happens rather than predicting the date in advance, which is the more honest approach for this population.
  • Why does my period app keep being wrong?

    Because it is almost certainly using a calendar-average method, and averaging cycles of very different lengths produces a number that describes none of them. Check whether the app you use has a specific irregular-cycle mode, or switch to one that confirms ovulation with a physiological sign instead of guessing a date.

    It depends on the app and where you live.   • Do I need a thermometer-based app if my cycles are irregular?

    Not required, but it is the more reliable option if you need to know whether ovulation actually happened rather than when it is predicted to. A basic basal body thermometer plus a charting app like Fertility Friend, or an FDA-cleared option like Natural Cycles, confirms ovulation retrospectively instead of guessing a date from an average.
  • Can these apps diagnose PCOS?

    No app diagnoses PCOS. A pattern of consistently long or absent cycles logged in any tracker is worth bringing to a clinician, but diagnosis under the Rotterdam criteria requires bloodwork, a clinical exam and often an ultrasound.
